Yes, I've heard that too 
But I think it's just people misusing the phrase "Well, thank you" 
I really think it should be "Well," not "Why", but sometimes people make that mistake 
... Just like the way people say "I could care less" ... when the correct phrase is "I couldn't care less", meaning that you care SO little that it would be impossible to care any less than that 
... But people (and native English speakers do that all the time!!!
